The show did not do a good job of explaining the back story for Jon Snow's parentage reveal so here we go:
Rheagar Targaryen (who is Dany's older brother who died before the start of the show) was obsessed with the prophesy of "the Prince who was promised". He was quite well read and scholarly like Samuel Tarly but also a good warrior like Loris Tyrell. Early on he is painted as a villain because he is thought to have abducted Lyanna Stark, starting Robert's Rebellion, but, in fact, it is implied that he was merely doing so in order to fulfill the prophesy of The Prince who was promised by creating an heir of Stark and Targaryen blood to fight against the White Walkers in the coming war.
Rheagar was then killed in combat by Robert Baratheon, who Lyanna stark had been betrothed to and Lyanna died giving birth to Jon Snow and told her brother Ned Stark to protect her son from Robert Baratheon because he would have killed anyone of Targaryen blood because he hated the Targaryen's. Dany only survived Roberts Rebellion because the Mad King's pregnant wife fled to Dragon's Stone with her younger son before the taking of Kings Landing and that's where Dany was born during a storm, hence the "Storm Born" title in her name. Jon is the son of her older brother and Ned Starks sister.
