Finally starting to be able to squat, how should I go about it?

Sup everyone. Most of you probably dont know but for a long time I have been having knee pain and pain on the back of my legs when I ran and / or squatted. I went to my doctor and got told I was flat footed and my legs bent inwards when I moved them and that caused the pain. I've finally been to the podiatrist and got told I had hypermobility syndrome along with some other stuff and got orthotics with extra support for my feet. After wearing them for a bit and exercising I can definitely feel the difference. When I wear them I can squat with much less pain which is awesome. So my question is, how should I add squats to my routine? I hit my legs twice a week and what I was thinking was to make one day more machines and a lighter workout and the other one based around squats. Does that sound good or should I just do a few sets of normal squats on both days? Would doing only squats for one day be too much?  Any advice is appreciated as always. Cheers.

I have also have flat feet as well perhaps a visit to the Shoe Clinc and buy cross trainer or any other running shoe that dose have orthotic bulit into them.Places like the shoe clinc etc look at your feet while you are trying on shoes.
