Well 5x5 is a taxing program (well it should be if your doing it properly) so it wouldn't be as productive to pre-fatigue yourself before starting the heavy weights session with a run before hand.

You said you wanted to get stronger and put on weight so what I suggested is the best way over running pre weights.

If you have time separate them entirely that would best most beneficial imo

I'm not convinced that running is the way to go if you want to get big and strong. I know that Wendler advocates the prowler and hill sprints. These are short sessions with high intensity for conditioning. It depends what you want to achieve. If you want to keep a balance then by all means run. But I do believe that this will likely impact on your strength/size gains in the gym.
